Herschelle Gilbbs clubbed 110 off 116 balls in the home side's 317 for six, and despite an opening partnership of 129, Australia were dismissed for 256.
South Africa are now on the verge of becoming the top ranked one day side in the world.
The final one-dayer is on Friday night in Johannesburg and the Australians depart on Saturday for Dubai for a one-day series against Pakistan.
