Yvon August and Robert Tasso put the visitors two-nil up inside 21 minutes, with the home teams consolation coming shortly after half-time.
Vanuatu coach, Saby Natonga, says the short Fijian tour has been a success and given him an opportunity to blood a number of younger players at international level.
His Fijian counterpart Gurjit Singh says his players were perhaps too confident after winning the previous match between the two sides.
He says several key players should return for their next training camp and the team will now turn its attentions towards next months Pacific Games.
