Scotland scored first through James Morrison on 11 minutes, though it was a soft goal and England goalkeeper Joe Hart should have done better. Theo Walcott equalised before half-time but Kenny Miller struck again for the Scots after the break.
England forward Danny Welbeck equalised again before Wayne Rooney's replacement Rickie Lambert scored the matchwinner with a stunning top-corner header from a corner.
Rooney started the match, casting further doubt on his future at Manchester United after the Chelsea target was left out of United's Community Shield squad who beat Wigan on Monday, also at Wembley, with new manager David Moyes saying he wasn't fit.
Switzerland stunned visiting powerhouses Brazil 1-0 in the biggest upset of the day's friendlies, while unsettled Uruguayan striker Luis Suarez now says he will stay at his English Premier League side Liverpool, despite seeking a transfer to play Champions League football at Arsenal.
Suarez made the comment that he'll be staying at Liverpool because of "all the affection of the people" in a newspaper interview from Japan, where Uruguay were playing a friendly in Tokyo, which the South Americans won 4-2.
Elsewhere, Wales played out a scoreless home draw with Ireland and Argentina made light of the absence of leading forward Lionel Messi to beat Italy 2-1 in an entertaining friendly in Rome.
Germany had to recover twice to draw 3-3 against Paraguay in a friendly in Kaiserslautern, Poland beat Denmark 3-2 and Belgium drew 0-0 with France in Brussels.
