Southee missed the first Test in Wellington due to the birth of his child and will rejoin the squad in Hamilton tomorrow.
The 57-Test veteran will slot straight back into the starting XI for his replacement Matt Henry.
Henry picked up three wickets for 96 runs off 35 overs in New Zealand's innings victory over the West Indies at the Basin Reserve yesterday.
Central Districts batsman, George Worker, and Auckland bowler, Lockie Ferguson, will return to Ford Trophy duties to make room for Southee, though Ferguson will return to the squad later in the week.
Meanwhile Black Caps wicketkeeper BJ Watling will miss the second Test as he continues to return to full fitness from a hip injury.

Watling made a century for Northern Districts against Wellington in the Ford Trophy before he was run out while cramping up between wickets.
While batting wasn't an issue, Watling handed over the keeping gloves for the match, opting to field instead.
Watling's replacement in the Wellington Test, Tom Blundell, scored his maiden century on debut for New Zealand, becoming just the 11th Black Cap to do so.
The second Test starts on Saturday at Seddon Park.
