After deciding to bat first the White Ferns scored 218 for 7 with Haidee Tiffin top scoring with an unbeaten 64.
Australia then finished on 214 for 9 with Suzie Bates taking 3 wickets and Nicola Brown 3.
Australia needs to win in Hamilton on Friday to keep the five game series alive.
